What are some of the more popular online fan clubs for people interested in Japanese baseball?

First, can you read Japanese or not? I'm not aware of any fan clubs in English. (Lotte's oendan has been singing in Korean this year, though. Although Lee asked them to stop as it sounded like they were chanting "kill yourself" instead of "get a hit!" Ah, the nuances of language.)

If you can read/type Japanese, then the official sites have extras for fan club members such as on-line chat rooms. Daiei's fan club has included on-line video broadcasts in the past. They had them for pre-season, so I assume they're continuing this season as well. Other teams' on-line fan clubs require you join their ISP for benifits such as on-line video broadcasts and an e-mail address that looks like you're on the team. They don't realize that not all of their fans are in Japan.

There are a number of fan sites, like this one, where you can discuss Japanese baseball in general. There are hundreds, if not thousands, of unofficial fan sites in Japanese.

This is a site about Pro Yakyu (Japanese Baseball), not about who the next player to go over to MLB is. It's a community of Pro Yakyu fans who have come together to share their knowledge and opinions with the world. It's a place to follow teams and individuals playing baseball in Japan (and Asia), and to learn about Japanese (and Asian) culture through baseball.
