Is there any English site on the web with live scores of the baseball games in Japan?

None that I know of. But with a few Kanji it's fairly easy to figure out the live scores on Yahoo! Sports Japan. Get the team names from NPB's teams pages, then compare. Line scores are universal. One fan taught herself how to read quite a bit a couple of years ago.
I've been trying to get in touch with DataStadium, who provides the data for Yahoo!'s, Nifty's, and other live sites, but they have never written me back. I can only guess that my meager hobby budget isn't enough to get their attention.

This is a site about Pro Yakyu (Japanese Baseball), not about who the next player to go over to MLB is. It's a community of Pro Yakyu fans who have come together to share their knowledge and opinions with the world. It's a place to follow teams and individuals playing baseball in Japan (and Asia), and to learn about Japanese (and Asian) culture through baseball.
